It's not possible for a virus scanner to list files that are hidden in Windows. Windows Explorer's "Show hidden files and folders" option is the only way to find files that are normally hidden.
"Extracting virus definitions" on that article is just a step in the process of knowing what you're looking for. That can be useful, but not enough to cover all possibilities.
Although my personal solution for identifying a virus infection, after removing every file and reboot, is to boot into the Windows recovery menu and run the CHKDSK and FIXMBR commands. You could also try the command chkdsk /f /r and /c. The /f and /r mean to check the volume and the /c means to check the MFT for a crash (which can happen if the NTFS file system is corrupt).
